Tool has done something around 70 songs and not a single one of them was bad. I wouldn't know where to start.
Jambi and Lost Keys / Rosetta Stoned maybe?

I really really love Isis and Neurosis
Isis is kind of experimental-post-rock-metal. Tool, is, of course, just Tool... and Neurosis might be described as Tool stripped to a more raw sound.
You might try a band called Miocene, especially the album A Perfect Life With A View Of The Swamp
Pelican and The Red Sparowes are both excellent, but both instrumental so don't expect any vocals
On the more pop-rock-commercial-metal side of things, Breaking Benjamin's new album is pretty dang good, as were their other two. Taproot's Blue Sky Research is the cat's tonsils.
I think that's about it for the bands I actually care about. None of them are what I'd really consider "metal" but neither was most of the other stuff in this thread :P

Download Three Little Pigs by Green Jelly for fun, it rocks and it's got Maynard Keenan, pre-tool "Not by the hair on my chinny chin chin"

Slipknot. The Iowa album is sick. The Heretic Anthem and People=Shit, amazing metal songs! IMO.

Underoath is very very good, I highly recommend their new album.

Avenged Sevenfolds "Waking the Fallen" is an amazing album as well.
