flashing CEL

I have a 1999 Amigo 2.2l 5 speed with 78,000 miles. I have had it for about 6 months now. So far this is what has been done 1) new radiator, new hoses, new thermo and housing, antifreeze flush and fill, new fuel injector, others cleaned, new serpentine belt, new plugs and wires, all done at Pep Boys. 2) new head gasket ( due to the overheating), new egr valve, ports cleaned, new fuel sending, new PCM from dealer. On my way home from picking it up today (the only thing done on this visit was a new fuel unit so my CEL would go of) my CEL started flashing. Funny thing is it is running perfect. Any way I took it to Auto Zone to have code read and it showed no code. So I went and bought my own code reader and it is showing no code, but it is flashing. I am broke and very frustrated. Any help would be appreciated.

If you disconnect your battery cable for 5 to 10 minutes it will erase all of the trouble codes, and stop the CEL light from flashing. If you indeed still have a problem, the computer will reset the code, the CEL will again illuminate/flash, and at that time you will be able to read the code. I hope this helps.

if it is flashing there is a misfire, period
nothing else will cause the light to flash
I would be willing to bet PEP BOYS installed some really funky plugs in it
try to fid out what they are before you melt down your cat.

The CEL came on yesterday and I was able to get a code. 2eyefishclaw you were right. One of the codes was p0300 random misfire. The other 2 were p0402 and p1404 both egr related. I called the dealer and they are wanting another $800.00 dollars to pull the intake and clean it. They said it is probably plugged up in the intake. I have already put to much money in this little beast to give up now. Is there any way to avoid this? My husband cleaned the ports per instructions given here. The CEL came back on so we took it to the dealer. They cleaned it and they warned me that they may have to resort to pulling it apart. I am so broke right now and will have to wait until my taxes are paid before paying this. Is it okay to drive? It is running great and I have cleared the codes and as of right now they have not returned, but I know they will.
Thanks

if the codes have not returned, then you are fine to drive it. Don't drive it if the flashing code comes back.
I'm a little skeptical of it just needing a cleaning. Let someone with a little more knowledge chime in, maybe the cleaning can be done by you.

remove EGR valve dont just spry it out with carb cleaner it takes a bit more than that the pintle on the underside of the valve has a place for a torx bit to fit in it I think it's a T21 that fits it use the bit in a drill to spin the pintle push it down to open position be sure there is some cleaner in it at this point spin it while pushing. it is clean when you are able to push the pintle down and it springs back into place (closed) remove the 4 bolt holding the throttle body in place use a wire clothes hanger straighten it out flashlight into the intake there is a small tube run the hanger through it to clean it out it may be difficullt to push through carbon deposits but it will happen
