Clutch Problems with my 95 Ranger. Please Help

I have a 1995 ranger with a 2.3 5 speed. The problem i'm have with it is when i put it in 5 gear theres a grinding sound and it comes and randomly. When it starts to grind the check engine light flashes. When it stops grinding the light goes away.
I just bought the truck and we found out that the crossmember was installed backwards. It loses power when going uphill.
It got a new clutch and flywheel before i got her. But with the crossmember backwards we prob got uneven wear on the clutch. But we're unsure. Prior to fixing the crossmember there was no grinding noise.
So what do you think? Replace the clutch? Is it worth trying that or could the tranny be shot at this point?

Do a carefull inspection of the two engine mounts and the one rear tranny mount. You will need to jack up the engine just a bit for proper inspection.
Look at the tranny extension, near the speedo cable, and make sure the speed sensor and wiring is OK.

I put the new clutch in this weekend and the grinding is still there and to answer your question it was the transmisson crossmember. If you have any ideals please help

The check engine does stay on it just flashes when the grinding comes. ITs some wired shit.
