1997 Sonoma Stalling - Need help

OK - So first I took out everything from the dash in my attempt to install a new dash in my truck (radio, heat/ac control, gauges, etc) I left all the wiring in place though. It drove fine for one day. Then the next day my battery went dead. I jumped it, unplugged the ground terminal from my battery and the engine stalled. So I replaced the alternator. I jumped it again to get it going and took it for a drive. As I started to accelerate on the road in second gear, the engine boggs down like it has no power. I stopped and put it in neutral and it idles fine. I started to take off again and it stalled. After I pushed it home I jumped it again. It ran for about a minute and stalled. Any ideas? I think it might be the fuel filter but not sure. I am going to put the dash back together just to make sure the electrical did not short. Also, before I took out my gauges I notice the Service Engine Soon light. Could this have been from the alternator? Any help appreciated.
