How do I program an aftermarket remote?

I have a 2004 Toyota Corolla S..It has an aftermarket alarm system with auto-start, I have programmed the regular Toyota remotes to my car but they do not work correctly. The car came with one remote -- CheckMate FCC: JT3KT7A -- It has an "A" and "B" button which is used for the auto-start, along with the "lock" and "unlock" feature.
