Skunk2 Manifold.

I bought a Pro Series intake manifold from Skunk2 for my B16a 1992 JDM Civic. I live in Japan and there is no Skunk2 here and I liked what I read about them so I said what the hell and bought it. Anyways, it is the same for the most part, but there is one valve that is different. I don't know why it is different. My stock manifold doesn't have this extra valve, so I have no hose to hook up to it. Should I just plug it? I couldn't post a picture on here for some reason. When I click to copy a picture on a website and try to paste it here, it won't do it. If you look at any Skunk2 intake manifold picture, on the very right, there is a small valve (which my car has), but my car doesn't have the same valve directly in the back (same valve). What do I do? Help me out please. Thanks.
Here is a picture of what I am talking about....

Cap it. If you don't have a hose that goes to it, you don't need it to be hooked up.

I change the manifold, but the throttle body is still stock. Now my engine light comes at about 3rd gear. If I turn off the car and turn it back on again, the engine light turns off, but comes back on again about 3rd. Does anyone know why? I checked and all hoses are hooked up.
