Sounds like bad grounds and/or connections somewhere in the wiring. I'd start by checking for loose grounds at the battery, does it happen when you put any other accessories on, besdies acutating windows?

No, its just windows that does this. Checked grounds on battery and they are on nice and snug.

Does this happen when you roll down passengers side windows?
The left door harness is known to break wires and shorts are possible.
Door windows and speakers are known issues. See other posts on this.

What light is it that flickers? (The first post.)
Yeah...the left door switch and harness has problems...I have a switch pack problem myself....which I am ignoring.
You could just replace the Stereo, I did that to my 97_Sport, after I the factory one with the CD went bad twice. Cheaper that way and it still works. You could run a new power wire that way and fuse it separately. Bought a Sony at Best Buy. Added an XM Roady2 a couple of weeks ago. Great reception and no commercials.
