Codes P0171 and P0301 are driving me nuts, help!

Okay here is the deal, (Car does Misfire, but does not occur all the time)
My wifes 2000 Taurus (12 valve) started acting up 2 weeks ago, the check enging light came on. I ran the computer Diagnostics and at that time I came up with three codes, P0171 and P0301 and the dreaded P0401.
First case of action was I replaced the DPFE sensor. The P0401 code appears to have went a way, but the P0171 and P0301 still remained.
So the next course of action I replaced the Coilpack. To no avail the car is still comes up with P0171 and P0301.
Take note I did delete all the codes after installing new parts.
Symptoms:
Car is misfiring, but does not occur all the time. Check engine light stays on, but will start flashing when car starts Misfiring.
Onset:
When Starting in the morning or after the car has sit for a considerable amount of time the car will run fine. No misifiring, if check engine light has been cleared it will stay off.
Here is the kicker, If I drive for 30 min and I turn off the car and run an errand come back out to the car and start it, it will misfire and eventually the check engine light will flash and eventually stay on, but if I continue to drive it for another 10 mins after it starts Misfiring the misfire will quit and the check engine light will just stay on until I reset the CPU.
Action taken:
I have changed the Plugs and Plugwires
I have replaced the DPFE sensor
I have replace the Coil pack.
Where do I go next? Fuel injector, fuel pump, Mass air flow sensor? Hell I am just waiting for the P0401 code to pop back up but it has not.
If anybody wants to chip some advice in feel free.

i suspect that injector #1 is either clogged,partially clogged,or intermittently not opening up. if cylinder #1 is not getting enough fuel,then that cylinder will be running lean causing that lean code for bank one, which is where cylinder #1 is located.you can have an injector flow test performed to be sure, but i would definitely suspect the #1 injector due to the lean code for bank one.

I will swap the injector out from another cylinder and see if the problem follows the injector. I probably wont get to it until after this weekend but I will be sure to update the status of my problem

This is a from an early of post of mine, try this and let us knowif it works.
Guys,
Try this for a #6 misfire fix:
1. Remove the main EEC plug from the firewall. It’s located just above the rear coil pack on the Duratec, you’ll need a 10mm socket.
2. Using a scribe remove the blue gasket from the firewall plug (be careful not to bend any pins).
3. Examine the gasket and the mating surface of both plugs for moisture or a oily residue. If any is present that’s the problem.
4. Using compressed air, alcohol and/or electrical contact cleaner clean and dry all parts reassemble and I bet ya the CEL and misfires will clear.
I bought my wife a 01 w/Duratec last year and it had the #3 misfire problem. Plugs, wires, coil pack and about a month later I found the above problem (actually I read about it on the web somewhere?). Well July was one of the rainiest on record here in the south and yea the problem returned this week – dryed it again and the CEL disappeared.
