would you be able to put a jdm header(such as 5zigen) onto a B16 swapped into a 95 civic without having any problems? if there are any what are they?

Yes Headers a header.
if you have a b16 and order a b16 header it'll fit.
if you have a b16 and order a b16 header it'll fit.

any b series header will fit the b16. a b18 header will sit taller.

the only problem you might run into is crossmember problems
