the CEL is probably due to a sensor that you didn't plug in....maybe a mass airflow sensor, air temp sensor or whatever that little sensor is in the intake pipe on Civics.....be sure to hook up the PCV too!

i dont see why not, but where did you put the little sensor that goes in the intake??? That's probably what's causing the CEL......

in any case, pulling the cel is necessary for any time the light comes on.

more than likely, it is just the IAT sensor. is the IAT sensor hooked up anywhere. if there is no location for the iat sensor, just make drill a hole big enough on the intake to stick the grommet section of the iat in, so it can fit snugly and tight.
also, the pcv valve is not located on the intake. its on the breather chamber.

plug the iat sensor in the intake. when you smog, replug the line back into the valve cover and intake.

how do i plug iat sensor in the intake ? , my cold air intake pipe. Is just a long tube no hole coming out of it to plug anything in, unless I drill the hole for it . Is is bad to leave the iat sensor unplug, how bad what is ?. and what it do by the way ( control air ? ).

the iat is a minimal sensor used by the ecu in within the fuel system. nevertheless, it is important, unless you dont care about your gas mileage, drill the hole and plug it in.

It seems obvious what you should do. Get a new intake and follow the instructions. It doesn't have to be that hard.
