97 Jetta VR6 Misfiring

Hello everyone.
This forum seems to be a great repository for Volkswagen knowledge, and I have found some answers to some of my problems on here. With that said, let me state my specific problem to see what you all think.
I own a 1997 Jetta GLX (VR6, Manual Transmission--original owner :-) with just over 76,000 miles on it. About a year and a half ago, the car started to sputter while driving in the rain, and the CEL would come on. The code that the computer was getting was cylinder's misfiring. This would only happen in the rain. I hadn't done anything about it until about a month ago, when I changed the spark plugs after the misfires started to happen when the engine was hauling a heavy load at low RPMs. The car ran a bit better with the new plugs (Bosch Platinum 4).
Today, however, the rain came, and the car still misfired. I was reading on here it may be the ignition coil arcing with the water on the ground? Could it be the wires? What would be a good way to determine out of the two. Next on my replacement list is wires. An ignition coil after that, but thats a little more pricey. Also, after leaving the car overnight, in the morning the start is really rough and sometimes shuts off. After the engine starts, however, it will restart just fine. This also just started happening. Could this be electrical too, or fuel related? Sorry for the ramblings, but any help would be appreciated. Thanks everyone!
