Hard start with warm engine & weird noise

I recently started experiencing a starting problem with my Frontier XE V6 Desert Runner. After the engine is warmed up and then stopped, if you try to start it back up again it has a hard time starting. The starter makes a noise but the engine takes about 3 seconds to crank over, only after being driven for a while. Cold starts work fine though? I took it to a local Nissan dealer and they said nothing came back on the diagnostic when checked, so they can't fix what they can't see. I thought it was maybe my battery or alternator but it is covered by warranty and I don't want to void it by fixing it myself. Anyone ever experience this problem with a Frontier with only 11,000 miles? Also as soon as this starting problem began, I am hearing a clicking or rattling noise underneath the engine when accelerating? The dealer said the same thing about this problem, that they can't find it? It does exist and I am not crazy, I think? Appreciate any info or suggestions on these problems.

My truck is a 2004, I rarely drive it and take good care of it.
