I am looking at trying to tow my 98 BMW 318i (standard transmission) behind the motorhome for 2000 miles. I have checked everywhere I can possibly think to find out if this is possible and make sure no harm will come to my car.
Any information on this is greatly appreciated

Is someone going to be sitting in the car for all of those miles to steer it, or have you managed to get one set of wheel in the air?
Either way, I can't see what damage could be caused. What do you feel the problems are?

I was told that because it is rear wheel drive that the vehicle can not be towed with the rear wheels touching the ground. Pulling the vehicle backwards is not a good idea so the only option is for us to go with a flat bed.

What could happen? The rear wheels are usually driven via the driveshaft through the differential. If the car was in neutral, and being towed, then there isn't any strain on any part of the vehicles drivetrain. But I'm not an expert, so maybe you should continue you search for a definitive answer. Was the person who said that it couldn't be towed, competent to make that assertion? I'd check with an experienced mechanic at a dealership.
