Ecu????

ok as well all know i threw a rod so im in the procces of rebuilding my motor and i had a friend give me 2 12 punchs and a 1000 wat amp so i ran all the wires and everything but my bataire was dead so i put it on a wall charger i let it charge for 24 hours and when i hooked it back put tot he car i heard a sparkin noise around the fuse box under the hood and now when ever i turn the switch over my windshild wipers automaticly come on my sunroof still works but my radio and windows dont work and i cant get the windshild wipers to turn off anyone have any sugestions of what could be wrong??
