The first thought that comes to mind is an exhaust restriction. Maybe the cat is plugged. Is it low on power and seems to accelerate as you lift your foot from the accelerator pedal? Anything else unusual about how it drives or sounds? Is the check engine light on?

No it's just the rpm's , the car is a stick and at 3500 rpm it is like a restriction. I hope that you are right. No other problems it just feels like sometimes I have to short shift because of it like I know that I'm not getting the full performance out of it.

Can you go past 3500 rpm's, or is it like you hit a rev limiter?

Knowing what the fuel pressure is doing would be good to know. Do you have any way to check it? Check that the airfilter is in place and in reasonable condition. You say sometimes the condition is worse than other times??
