Whining from Clutch?

Hey guys, I have just after getting home and pulled into the drive, while my foot was fully on the clutch pedal and the car was in neutral i could hear a whining coming from the clutch i presume, if i moved the clutch pedal slightly up it stopped, i put the car in 1st and had the clutch fully in when it was whining, let it out a bit and it stopped but that point isnt anywhere near the enagage point,
The noise stops almost as soon as i turn off the engine
The car has a new clutch so what could be this noise?

Only thing I can think of would be throw-out bearing.

how new is the clutch? was the flywheel resurfaced when the clutch was replaced?

Got it replaced around 2000 miles ago along with the clutch cable, i know they replaced 1 bearing because it was all i could hear when i was accelerating, acceleration is still not the best and there is trouble when changing gears, it is knotchy but not grinding, usually the knotchy feeling will go away when the car has been drivin on the motorway for awhile and if i pull off onto a slip road changing is fine but if im driving in the city after awhile it is like the changing gets knotchy again, could this all be that throw-out bearing? I dont know if they did anything to the flywheel it wasnt on the service report, it was done in a honda garage

well i know from experience that if you dont resurface the flywheel then its gonna make some funny noises.

pilot bearing. its the one thats on the center of the flywheel. that one spins when the cluth is depressed because the input shaft is not spinning, but the flywheel is. when you have the clutch out, it is engaged. meaning that the input shaft is spinning along with the flywheel. if you heard the problem while the clutch was out, then it would be the throw out bearing. see what i mean?
