Let me frst start by saying..What a great site!!
Here's my problem:
I have 66,000 miles and just had the clutch replaced...but about 10,000 miles ago I changed the plugs and gas filter, then noticed the truck would stutter between 2nd and 3rd gear until I reached 40 mph, then she was fine going into 4th and 5th gears...brought it to ford..they hooked the truck up to a computer..motor fine no problems.couldn't find anything wrong with it, ( I told them it does it when driving not idle) went to local mechanic who said it sounds like the clutch..had it replaced last week..still stuttering a little bit though.more annoying than anything. if I take off slow it's ok..it's when I drive it normally that it does it...anyone ever hear of this or have any idea why it is doing this

does it just stutter "when shifting" or during acceleration and cruise? If it is during a shift, could be the fuel filter.
Certainly wouldn't have thought it the clutch...
A little more detail on what you mean by stutter might also help... (ie- hesitating, skipping, shaking, lagging...)

When I am accelerating out of a shift it will do something like if I intentionally hit the gas , took my foot off the gas and hit the gas again. ( that kind of stutter)..it will do that right out of the shift (for what seems like 2 to 3 seconds) and then it will accelerate normal until I shift into second and I will accelerate and then smooth out. If I come out of the shift with a very slow acceleration than it is ok. It all happened after I changed the fuel filter plugs and wires. I brought it right into Ford after that to no avail...so I've been driving it this way for about 6,000 to 8,000 miles and had the clutch replaced this past week as a local mechanic suggested it might be the problem. still doing it but not as bad..the clutch was on its way out anyway..

This sounds mostly like a misfire to me... though it could be a fuel pump issue, i don't really think so.
Any chance the timing could be off? The easiest thing to check would be to change the plugs and wires again as it's possible you have a defective wire. or plug
The other thing that could cause your problem that I can think of would be not getting enough air in. I would check/replace the air filter and make sure the path to the intake is clear.
of course, if it were something this simple, you would think the locals would have checked that...
