You sure it's not just the normal noise from the automatic transmission? 2 things to try:
1. When you finish driving, put hold your foot on the brake after you put the car in park, then firmly engage the parking brake. This will help keep the car's weight from resting on the transmission, and you will often notice that when you drive again later, the shifter will move MUCH more easily. One cause of the clunk is when the shifter is moved out of park and releases all the stress of the car's weight on the transmission.
2. When you first start the car and then engine is still cold, wait until the tach drops down to around 1000RPM. If you're the type who just starts the car and immediately throws it into gear, you're going to get a clunk, period.
I don't mean to say you don't have a legitimate problem, but just try these things first before you take it into a shop, unless you're hearing grinding or metal on metal or something like that. If it's just a "thud" then I bet these things will help you a lot.
