New Key for 2004 4runner

My wife lost the keys to our 4runner. The truck was working properly before the jeys were lost. Went to a Toyota Dealership and got some new keys made. The keys will open the the door. But for some reason the truck won't start at all now. What could cause this problem? Is it a a defect with the key?
