1996 remote entry

My wife's key fob was stolen and I think one of the neighbor kids has it and has been setting off the panic button during the night. Is there a way to disable the remote keyless entry system or reprogram the computer on the truck so that it doesn't recognize the missing key fob?

I have two key fobs that both are working correctly. If I reprogram one of them using the steps I have found on this forum will that disable the one that I didn't reprogram? One of our key fobs is missing/probably stolen and I want to do something so that it won't work on my 96 explorer. I'm trying to avoid going to the dealer.
