Tranny trouble

Hello everyone,
I've worked on just about everything, but transmissions are my weak suit. I recently bought a 91 wrangler w/the 2.5L. When I purchased it everthing was fine, but after taking it off road a few times (on some severe washboards) it developed this "tick" that sounds like it is coming from the back end of the motor or the front of the tranny. I think it is the tranny because when I push the clutch pedal down, it stops. This noise gets more rapid when I accelerate. I am also having trouble shifting into 3rd and 4th gears only. If the jeep is at about 2000 rpm the shift is smooth, but anywhere else and there is a pronounced "crunch". I checked and filled the fluid level in the tranny, transfer, and diffs. but didn't actually check the condition of the fluid. Any suggestions??
