Replace auto trans case with manual?

I've replaced my encoder motor and control module 4 times over the last year. Dealer can't figure out why they are burning up. So I'm giving up trying to fix the auto push button stuff. (to spend) So I'd like to install a manual shift transfer case. Any issues I should be aware of.
