Putting in T tops would run $1500-$2000 and they would leak, aftermarket installs always do.
I take it you don't have the LS1 engine in the car now? Putting in a gen I 350 would be expensive and take a bit of modifications, add to that a supercharger and the price goes up even more. What type of induction were you looking at? Carb or fuel injection? Injection would bring up other considerations, like wiring and ECM/PCM choice and programming. Also, what about emissions testing? Do you have it in your area?
If you are just looking for more performance, I would suggest a used LS1 and T56 trans combo from a junkyard. You'll also need the PCM and complete wiring harness for the engine. This option will also be expensive.

OK well to make a very long story short,
1) use the search feature, this has been discussed countless times; and
2) For the price of that engine, a new trans because you would need one, the new suspension setup, wiring/computer changes, and.. everything... you'd probably be over your head both financially and in terms of doing the work.

Aftermarket installs seem to leak alot less than factory. ITs not really worth the hassle but C&C used to install t-tops on hardtop thirdgens. They were built way better than GMs version and sealed up alot better.

It doesnt sound like you really know what your getting into with the 350HO..You would be far better off cash and time wise to sell your 3.8 and buy an LS1 w/t-tops.. The LS1 already has over 300hp and with a little work and some tuning will easily hit 330hp..
But, if you do want to keep your car, I think a Targa/sport roof would be a much better choice..
