I have a 99 civic and I can't seem to turn the alarm off, both the keypads have new batteries. The only thing I can think of would be the relay or the brain. Has anyone ever had any problems resembling this situation, If so please reply. This problem just makes me scratch my head.

Nope, DEI's alarms are set up to go into the last state before power was lost. So, if it was armed, it still will be armed. Look for the valet switch under the dash, turn the ignition on then press that button.
