I actually like the location :)
The only mods antenna wise that I can think of off the top of my head are to cut the antenna down to make it shorter, or to buy a Steeda shorty antenna kit. As far as relocation, you're on your own.

I tried using one of the "shorty" antennas found on the web. It looks ok, but really cuts down on the reception of the radio. Unless you plan on listening to CD's all the time, I would advise against an aftermarket metal antenna.

I simply cut my stock one down, and reattached the tip. The reception is still as good as the day I got it.

As far as the location, I also like it.

Well here's what I'm thinking, I don't really want to take out the antenna and have to weld up the hole cause then I have to get it repainted, I might just put a small plug and maybe a roof scoop, that should hide it pretty nicely.

a roof scoop on a focus? i hope your not trying to turn it into some rally car b/c all that to hide a old antenna hole isnt worth it, just cut down the old one or something i think where they put it looks very "sporty"

I think the location is alright, it would have been better to have it as a draw down antennae (the kind that fold down into themselves) but I do agree they are too long.
