93 accord 3rd gear (clash)

93 Accord LX
5 spd manual trans.

In one of our recent hurricanes, I had to drive through a bit of water in my car.

After one particularly deep amphibious crossing, the car sat for 12 hours, when I got back in, I couldn't get the car to go into gear. The clutch seemed to be working, but the stick wouldn't leave neutral. I finally forced it in (went into 3rd, clutch in, engine running), but that seems to have caused a problem.

Everything is now fine except this one problem:
When I upshift or downshift into 3rd, I get a quick gear clash (unless I manually synch it -perfectly-). It goes into and stays in gear just fine after that.

No water is in the fluid (I just drained it, and when I get up from this computer, I am going to fill it up again).

I have had this car since it was new, and it has been perfectly maintained with thorough preventative maintenance; and any repairs done by the dealer (I only do fluids). In fact, I have 207,000 miles on the original clutch, it doesn't burn a drop of oil in 7500 mile oil change intervals (Mobil1 synthetic since the 3rd oil change), and the car has never left me stranded in 11.5 years.

Whatever the problem is, I'll take it to the dealer for a new clutch and transmission repair (I can't expect much more than 207K on a clutch).

***I'm hoping that someone could shine a bit of light on what could potentially be causing this, so I will be informed when I'm talking to the service manager. This way they can get the parts before starting the job.

If anyone has any guesses, I'd love to hear them. I will be making an appointment with the dealer on thursday. Could it be something with a synchro ring, shift arm, or shift forks?

-thanks
