There is no really better one. OBD stands for On board diagnostics. OBD0 is for 88-91, OBDI is for 92-95 and OBDII is for 96+. Everyone of them could be different. This is specifically for Civic's though. What kinda car do you have or what swap are you going to do?

I have an 88 CRx and i am planning on doing a swap for a JDM SiR. which year would work best?

The 88-91 SiR motor will work good in a 88-91 USDM CRX. If you really want the motor and dont mind spending $1,050 then check out www.nippon-motors.com and look under performance engines.

If i got the B16A engine and tranny, could i just get a different ECU? would it be better or worse? what one should i get if this is possible?

If you cant find the B16A ECU then go for a GSR ECU. that's probably the closest thing to the B16A in HP wise and other things.

I believe that the OBD II has an extra oxygen sensor one before the cat and one after the cat. Thats to my best knowledge from my engine dropping expereince but not 100%. Hope it helps.
