I have 5 Questions.
1. I was looking at Exhausts for WRXs (assuming it will fit on my future Sports Wagon) and saw 2 kinds. A Cat-Back Exhaust and a Turbo-Back Exhaust, what are the differences between the two?
2. If I wanted to lower it any, would I get coil overs?
3. Would a rear differential protector be a good idea?
4. What is the big difference about stock brakes and aftermarket brakes?
5. Any other mods I should look into getting? Besides exhaust, CA Intakes, Suspension.

1. Cat back = replaces from catalytic converter back, turboback from the turbo back. Go to this link then click "WRX Intake/Exhaust Plumbing" to see pictures - http://www.aloofhosting.com/ljasonl/tech/subaru.htm
2. coilovers would be better, but springs would work fine. Don't go with the cheapie coilovers either, if you can't afford $500+ for real coilovers just get springs
3. Probably wouldn't ever matter if you keep it on the street, but better safe than sorry...
4. When looking at aftermarket brakes you're looking for 2 mian things, Bigger rotor surface area and bigger caliper clamping area.
5. leave the intake alone, your money's better spent on other things like ECU mods. The stock intake is a pretty good design. A drop in filter is about all you need.

So do Turbo backs deliver more HP? They look to be about the same price.
What about Rear/Front Sway bars?
I saw coil overs were like 2k$ + and thought twice about them.

a turboback exhaust is a catback + downpipe
gains on average for catback are 3-8 hp
gains on average for turboback are 20-25 hp
gains on average for catback are 3-8 hp

yeh... good coilovers are expensive... I'm saving up, though. Gotta buy those with cash (or at least debit), so that my wife doesn't freak out at the credit card receipt.
