water leaks in 2002 TB

I recently had my '02 TB in for recall service and wouldn't you know it, but after the first rain, I had water puddled all over the passenger side floormat. I found it to be coming in from where the air blows out and along the far side just in front of the door. I called the dealership and they said to bring it in for repair. Has anyone else had this problem? Apparently, this dealership has a particular guy that specializes in fixing leaks ...? Should I be worried that the water might have damaged anything else? My warranty will be up in 9 mths or 10k miles and I don't want anything to start rusting now and then fail later
