What kind of car? Sure doesn't sound like an alarm issue.

I have the same problem on my '85. I have the owner's manual, but it doesn't help much. This is what it says:
---------------------
This system is designed to protect your vehicle and your belongings from being stolen when all doors and the back hatch are locked. If one of the doors or back hatch is opened without using a key, the headlights and tail lights will flash and the horn will blow intermittently. After five minutes, they stop automatically.
Setting the system
Turn the ignition key from "ACC" to "LOCK", lock either side door. Then lock the other side door without using the key. If the back hatch is unlocked, lock it. Now, you have set the system.
Cancelling the system
You can cancel the system by:
a. unlocking one of the side doors with the key.
b. turning the ignition key from "LOCK" to "ACC".
-----------------------
The whole problem is that it doesn't "cancel the system" when I unlock the door with the key. Is there something wrong with the communication between my keyhole and the alarm system? Who knows. I think maybe the alarm doesn't activate if you close the door from outside and THEN lock it using the key, but I haven't tried that yet... it's kinda late and I don't want to start the horn honking.
Let me know if you figure anything out about that....

i had the same prob and found out if you go to the pass side door while the alarm is armed and unlock it with the key it will disarm it but it gets annoying to do it every time you arm the alarm *headbang*
