Motor swap problems

I have a 94 civic ex coupe automatic. I destroyed the d16z6 that was in it and just dropped another d16z6 in. The new d16z6 came of a 5-speed civic.
When I start the car it wont let me put the car in drive and if I put the car in neutral first then start it and try to put it in gear it makes a loud grind noise. Almost sounds like when a starter is engaged on a running motor.
The shift linkage was damaged in the swap but I dont see how it could be related to the grind noise, why would an automatic grind?
I have verified that its not the axles or the torque converter grinding.

i hope you didnt put the 5 speed flywheel on with the automatic. did you use the 5 speed IM or did you put on the auto IM on teh 5 speed ? gotta give more info and exactly what you did, what you switched. so we know what you did and didnt do correctly

he's got a point there, i would lime to add, why not convert to 5 spd and stay with auto?

I did not use the 5-speed flywheel, if i had then the torque converter wouldnt even bolt to it. Everything between the crank and the tranny was taken from the old motor.
I did not switch it from automatic to 5-speed because I am on a limited budget and I wouldnt have been able to complete the project in 1 day like I did this swap, other than this little problem.
I also prefer an automatic on my daily driver.
