first off..what's wrong with the one you have? It is MUCH cheaper to rebuild the one you have than buy a remfg one. There are a few typical rebuilds that these SC's go through that aren't terribly hard or expensive. You can possibly find a remfg one off of ebay for around $400-500 but the quality of the rebuild is not usually known.
Things to look for when determining what's wrong. What noise is the SC making and when? at idle ONLY or all the time? If it's at idle only, it is usually the SC coupler which isn't hard to repair if you have 4 hours or so and are fairly handy. If it's all the time, it could be bearings in the snout, but not typically a problem. If it's making a weird noise all the time, check your harmonic balancer which is the bottom pulley that you can see when you remove the right front wheel and remove the air deflector. It runs all the other accesories. See if the outer pulley surface is detached from the inner part of the pulley. This is a common issue with bonnevilles. I recently had a dealer tell me it was my SC making the noise, when in fact it was the harmonic balancer. In any event, the dealer wanted almost $3000 for the new SC and another $750 for the new harmonic balancer. I ended up rebuilding the SC and replacing my balancer for about $400. I had to buy a few tools too..so you can savea ton of money doing it yourself.

Same thing with my car; when I first got it, it was making a terrible noise all through the rpm range; ended up being the harmonic balancer, which I got replaced for about $400 like zimaad said. Something else you might try to begin with; is change the oil in the S/C. It only cost about 20/30 dollars, and, at least IMO, its a good place to start.
