1997 4runner keyless entry

I lost my old keyless (black 2 button) entry for my factory alarm. I purchased a new remote and need help installing it. I know you have to start the car then push in the button below the drivers seat for 3 seconds and then hit the remote button in the next 5 seconds. When I do this, it beeps but when I turn the ignition off and hit the remote, it does not work. Please help me out and let me know what is wrong or what I need to do to install this. Thank you!!

It is for the 98 4Runner, but the 97 is the same generation. I believe it will address the problem; it also has links to the (27 page??) owner's manual for the security system itself. Pretty interesting!
