I have a 94 Isuzu Rodeo that is starting to take bouts of sounding like a locomotive when accelerating from a dead stop. Most of the time, simply stopping and restarting makes it go away, but when it happens, it sounds like it is resonating through the entire length of the exhaust system. So far, I cannot tell whether there is any damage done by this yet, but hopefully you guys (and/or) gals can get me pointed in the right direction before it DOES cause problems with the engine.

You may want to check for a vacuum leak or a leak in one of the gaskets in the intake system (i.e. upper/lower intake plenum, Throttle Body, etc.). THe easiest way to do this is to take a peice of vacuum hose and, with the engine running, put one end in your ear and use it like a stethoscope, moving around the engine compartment (careful you don't get sucked in!) Sometimes, if RTV silicone was used to make a gasket, it will get gooey when it gets hot, allowing an intermittent leak. If the right silicone was used, this wouldn't happen, but sometimes people use the wrong stuff and it can't stand the heat. Is there any kind of change in performance when this happens?
