Need help please

I just bought a new/used 1997 GTI VR6 (2HGV6) with 163000 miles on it. No Mods
First things first, I was driving it home and noticed that sometimes from a dead stop,(like a stop light) when shifting into 1st it seems like its really in 3rd gear... it wont really go and kills, and I have to wiggle the stick back and fourth in Nuetral a few times depress the clutch and than try putting it back in to the 1st gear position what does this mean?? ( and yes its really in the 1st gear position when it does the 3rd grear thing) also putting it into reverse is a bit tricky as well. I test drove it and it wasn't doing it. now the check engine light is on and wont go off. that came on after I was in the 1st gear postion and tried to take off and it killed because it was like it was in 3rd.
also you can just tap the shifter right out of gears when your driving is this a problem?
Also when I shut off the car it sound like water is running inside the engine... whats that?
oh and when the cars turned off with the door open and I press and depress the clutch it seems very nosiey.
Also I have to lock and unlock the doors from the passenger side, the drivers side is completly froze, the key wont even turn. Do I need to replace the whole locking mechanism for that side?I drove about 20 miles home and checked the oil and there was no oil on the dip stick, I added 2 quarts right away but the check engine light stil is on so I am thingking that it has to do with that shift problem. do you think I damaged my engine since no oil was on the dip stick ??
Also when starting it you really have to push the clutch into the floor or it willnot start and before it starts it makes a super fast tic tic tic tic sound. is this battery related, because when I first looked at it, thats all it was making and then th guy jumped it and its was fine but still made the sound for a second or two.
One last thing the drivers side pwr window wont go down, and on the drivr side I can only put the passenger side window down but not up, on passeneger side you can put up and down the window, whats wrong with the drivers side controls a wiring or something??
Thats all I can think of that wrong with it right now, please help.
this car is fast and has great acceleration but I need these problems taken care of.
