That is probably an aftermarket product made by Code Alarm installed as a dealer option. Here's a link to a programming instruction sheet:

I just remembered '97 was a split year for the first factory keyless entry systems. The easiest way to tell if your is factory is too look at the front passenger door handle, if there's not a key hole to unlock the door it's a factory keyless entry system. If so, I believe you should have the seperate remote fob (not the switchblade key type - although they are supposed to work for your car also). Anyway, try this proceedure:
1) One key goes into ignition and turned on (Don't start the car)
2) Close the door and with the second key turn it to lock for 4 seconds, then press the remote lock button. The side markers should blink twice, and car opens. I've heard on some cars you have to press both lock and unlock buttons together.

I have tried everything to get that dang thing programmed... Nothing works! I even took the batteries down to Radio Shack and had them tested... 100% charged... Any ideas of why it won't program?

Was keyless entry standard in 1999? When I bought it used the dealership gave me a remote, but it didn't work. So I bought one off of ebay. Is it possible that it didn't come with keyless entry and they just gave me any VW remote?

When you lock & unlock the driver's door, do the other doors activate?

When I unlock the drivers door the other doors do not respond. When I turn it a second time then all of the doors will unlock. So first turn the door or trunk that the key is in. Second turn all of the rest of the doors/trunk

Well, it sounds like everything is working correctly, do you have any remotes that work with the car? Are you using the master key in the ignition (the one that opens the glove box)? You followed these instructions?
Go out to your car with your master key, valet key and the key/remote to be programmed. Unlock your car with your valet key and leave it in the door lock. Now get in the car and with your master key turn the ignition to the ON position. DON'T start the car. Turn the ignition JUST PRIOR to actually cranking the engine over. At this point to make things easier just roll down the driver side window. Reach out with your arm through the window and lock the outside door using the valet key. Next, press either the unlock or lock button on the remote to be programmed. Wait two seconds and then press either the unlock or lock button again, it doesn't matter which one you press during any of this. However, what DOES matter is that you have only 30 seconds to press the buttons or you have to start over. After you've pressed the button for the 2nd time just shut the car off. The remote should now work. Your manual also has these same instructions for this procedure if you get stuck.

It should be okay. The only thing I can think of is a problem with the infrared sensor of which I am unfamiliar with it's operation & location.
