aight check it out. For the past couple weeks, i put the car into gear when i'm at a stop light. It'll feel like it's in gear, but the car wont go, and when i rev the engine, i can feel my tranny grinding. So i have to put it back into neutral or press harder on the stick to get it in gear. This happens once in awhile. Another thing that i noticed is that last night i was messing around with an S2000. I put it into first gear and gun'd the car. As i hit 3000 rpm, the engine just started revving all the way to 7000 rpm(didn't feel like i was going any faster, felt like the clutch popped out). I was like... "wtf.." then shifted right away into 2nd gear and my car started spinning tires. Another thing i noticed is that when i downshift to 2nd gear at like 20-25 mph, it has a very slight grind. I think i hear it, or i can feel it grind when i downshift. Not sure, but i'm pretty sure that i can feel it grinding very slightly. So what you guys think may be wrong? think my tranny is bad? i have an Si tranny with a new clutch and i just recently had an engine swap.

My tranny does this too. But it doesnt grind. Its mainly when i downshift into 2nd, but it doesnt it a LITTLE bit into 3rd. And its not even that bad into 2nd. Buts it not a grind, its more of a whine.
And for the thing with it slipping when it gear, or not going into gear, check to see if your linkage is bent or anything like that.

shifter bushings or possibly 1-2 shifter fork, those are my guesses.
