Prelude JDM H22A swap/manual conv. problems

I have a 92 prelude that originally had an H23A w/ auto trans. Inow have a JDM H22A Wmanual tranny. I am using a p13 ECU.
My problem is that if I leave my old Auto Trans Computer plugged in my vtec operates perfectly, but the car runs like crap from 2000 to 3000 rpm. If I disconnect it the car runs perfect, but no vtec.
Anyone know if I can jump a few wires or is there a module I can buy?
Any help would be appreciated.
