Update on Mustang part 2

I posted this message on Feb 15. About the fuel system in my Mustang.
"I drive a 2001 Ford Mustang Coupe, the car has 47,900 miles on it. I recently have had problems with the car. When you get it up to 30-35 MPH the motor feels like it is shaking (kindof like a hesitation in the motor?). It feels like something is pushing back on it. When you get it past 60 it drives alright. I have got my tires balance, a 4 wheel alignment, fuel filter replace, and it still does it. I took to to a mechanic and he said something about it being the spark plugs. And he said it could also be transmission problems. But I took it to a Transmission Specialitst and he said it is for sure not the transmission, it is in the motor. The hesitation did not start until i got my tires balanced at Wal-mart. Could anyone give me a couple of pointers of what it could be? The car does not have a warrenty. I recenlty just changed the fuel filter out of the mustang, and at first I felt no changes. But the more i drive it, the less I feel it. The question is, "do you have to drive your car a couple hundred miles before the fuel filter takes out the jerks in the motor, or does the fuel filter have nothing to do with the jerks in the motor?" I had a couple of post to change the spark plugs or clean them. I am going to do this first thing Monday. And more post would be most helpful. Thanks again. "
Okay I just took it to autozone this afternoon to have my engine check to see if it was showing any codes. And it did show one code 'PR 1401'. The code is for the EGR. I was wondering if the EGR would cause the jerks in the motor or what? About two months ago my 'check fuel cap' was on. Would the EGR sensor cause my 'check fuel cap' light to come on or would it make the 'serve engine light' come on? But tomorrow I am taking my Mustang in the shop to have the EGR value changed. But I am not giving up on my Mustang. Thanks for the replies!

I forgot to metion, I did have my fuel pump and spark plugs checked. And the mechanic said both of them were good. The 'Check Fuel Cap' has not been on for about 3 weeks, but it did stay on for 2 months before it went off.
