Odd hesitation... help

Ok.. So I know Golfs don't come with the most horse power.. However, I also know when its not a lack of horsepower that is the problem. For some reason when I accelerate hard, my car will bog down as if were about to stall, then it will rev up and and go.. The other problem is when I am moving and I go to accelerate it feels as if there is a power loss in the middle of acceleration. I know its not a slipping clutch issue. (I changed it no more than a month ago and I know how to drive without burning my clutch). I examined my ignition system myself and changed all the plugs and wires, and the dist. cap. The mechanic said there was a read of a misfire when he had it on the computer. All the O2 sensors have been replaced as well as the mass air. The only thing I really have done to it so far is and ABD big bore intake and an ABD short throw shift kit. I am reluctant to do anymore work to the car unless I can figure out this problem. Please help.
P.S.
My only uncertainty is I am not sure if this problem was post or pre intake. I only had the car for a very short period of time before I put the intake on.

Sounds like a fueling problem. A misfire can be related to bad injectors. Try grabbing a bottle of fuel injector cleaner from pepboys or autozone and dumping it in your tank next time you fill up with gas. If this doesn't do the trick, check the injectors to make sure their spray is good.

I had a similar problem where it wouldn't stall, but sounded like it was running on 3 pistons. I replaced the plugs, distributor cap & rotor, wires, but it took a mechanic to tell me that the timing was off... not by much, but enough to make the car run poorly when you tried to acccelerate. Good luck

So I cleaned the injectors and it stopped the unsteady idling for the most part. Sorry about the lengthy time between replies. Now the timing is somethign I had thought of a while back, but after discovering how crappy of a mechanic I was using when I had an overhual done, I think I will have my new mechanic check it out for me.
Now there is something else that is bothering me that leads me to believe that I am screwed. My reverse gear sounds like one of the most horrid noises I have ever heard. It kind of sounds like grinding, it is very hard to describe using words. But I am starting to think that maybe my transmission might be on its way out. Its a 96 Golf GL with about 96k miles on it. I have heard of mark III golf/cabrio/gti's having problems with the reverse gear. Does anyone out there have any input?

It sounds like the classic first symptoms of a failing reverse gear, it will eventually get to the point that you lose ability to keep it in reverse (even when you try to hold it in). I will advise not getting a used unit as the problem is very common. The last one I did I got from this company,
http://www.justveedubs.com/vw-transmission.htm
They had the most reasonable price for the unit I needed (hard to find unit). Their site is difficult to navigate, but they have a very good knowledge & capabilities. They also have alot of custom options & upgrades. The best thing to do is email them your three letter trans code (look under the vehicle on the transmission bell housing flange, 3 letters followed by a serial #). If you're really serious I have their phone number around here somewhere.
