More Rear speaker Q's..

I had posted a little bit down out the back panel being taken out. Got that done now abuot the speakers. I read somewhere where the tweeters were poking out a little bit. I dont want to cut the fake wood covered with carpet back panel quite yet so i was just wondering if it would effect the sound a whole lot if that back panel was touching the actual speakers.
To give a hint of my stupidity, I read about the 2 1/2 inch problem with sunfire but ignored it as the sales person said they would work. But I've now sheered my way throu the metal to get the speakers in. So thats where I am.
Uuuh...wiring question, woudl Dark color (like brown or dark blue) connect to the wire that is black dotted? I think it would just makin' sure before I blow stuff up. ^_^
