Is there rust on the bottom of the car? That could cause the inside to get wet. Have some one spray your trunk while you sit inside looking for a leak.

I have had the same problem, on the same car as yours for years. I have gone as far as sitting in the trunk while someone sprays a hose on the trunk and found no leaks. As the previous person states, it must be coming from the underside.

check your wheel wells,

accords often rust there allowing water to spin off the tires and up into the trunk.

I've got a 4 door Accord EXR and had similar water problems in the trunk, usually after washing the car at a car wash, than I decided to take off the taillights and cleanup the dirt around the gasket and lenses, it worked for me, no more water problems! Give it a try?
