advaced folding cover install

Just bought a advanced folding tonneau cover and was looking for some installation advice.
My 2000 sierra SB came with a over the rail bed liner which was the first thing to go (the basic rubber mat is the only thing to have in a bed) however it left some good scratches on the outside of the rails.
I would like to cover these with rail caps but am afraid of the weather stripping not sticking to the cap.
Any install advice would be greatly appreciated
