Water Leaking into car

When it rains water collects on the floor for both the driver seat and front passenger seat. I had the drain lines cleaned which did knothing. Where is the water coming in from?


There are two machine drilled holes on each side of the frame under the hood. Is it possible the water enters there and works its way down into front seats?

Could I plug these holes with something?
