Security system... can't reset dash light

I just purchased a 2003 4runner sport. My curiosity led me to bump the window to set off the warning blast of the security system. The zone indicator dash light blinked in single blinks indicating a vibration alarm (actually a warning blast only occurred). Instructions state that the alarm and indicator light goes off when the ignition key is turned to "on". This has not occurred. The light blinks only when the key is out of the ignition. Any ideas how to reset the system completely?

What? The light is to go off when you start the car and come back on when you arm it. It may flash differently if it has been completely set off until you start it.
