1996 Golf stalling after driving through shallow puddle

I have a 1996 4-door Golf, completely stock with no after-market modifications, and just recently it has been stalling after I drive through a puddle.
I have checked out the engine compartment and water does appear on top of the engine after it has stalled.
Normally it starts to sputter slightly and then dies, other times it can "hold on" and I can drive normally.
It only takes about 15-20 minutes to "dry out" and then I can start it again and go.
My question is what should I be focusing on for repair?

I own a 1997 Golf GTI 2.0, and I have the same problem everytime I drive through a puddle, only difference is that it takes about 2 - 5 min to "dry out". Does anyone have an idea what might be causing this?

Spray the ignition coil (located on the firewall) with water while it's running. You'll probably hear some cracking and the engine will sputter or die. They tend to be pricey for what they are, I haven't had any trouble out of the aftermarket ones though.
