15 year jeeper w/ tricky clutch problem

I have a 90 yj with a 6 cyl and manual tranny. Basicly what happens is my clutch chatters. I can shift all gears but when I release the clutch pedal I get a slight grinding. Even in neutral it happens sometimes. If I give it any gas it just grinds and I go nowhrere. I replaced the clutch with a kit from autozone LUC brand I believe, put the tranny back together and still the same problem. So I took it apart again and saw the clutch disc was chewed up on the front edge(tranny side) of the slpines(the teeth) like the input shaft got stuck there and ground up the splines. So i looked further and saw some burn marks on my flywheel. Had that machined and replaced my pilot bearing, also replaced my clutch master cylinder and put it all back together. Same problem my next move is to change my motor mounts. My question is WTF is it a clutch problem or what any suggestions would be greatly appreicated.
