2004 GT : Problems with keychain pad(alarm) after repalcing GEM

Hello everyone,
my old GEM (general electric module) had a parasitic drain and cause there are no new GEM's produced anymore i went to a local junkyard and got one from a 2001 Mustang (according to several sources 2000-2004 non GT and GT are comaptible).
After installing everytrhign worked fine except the unlock car/trunk and disarm car alarm buttons on the keypad. Locking the car from the insde using the door switches activated the alarm.
(i put the old GEM back in and all worked fine)
The car alarm i have is one that was installed by Ford since i bought the car way back.
Is there something im missing?
