Honda passport cranking but not starting

Hi, I have a 1995.5 honda passport, v6, 4wd 130,000 miles. Never had a problem starting, always ran great. Two weeks ago, my dad drove me to the airport with this vehicle and left it sitting while I was gone. When it was time to pick me up, the battery was dead so he not knowing how to do it properly, used a 12v marine deep cycle battery to try jumping it. I think he reverse connected the jumper cable and it blew the main fuse in the engine compartment, the 100A fuse. He also mentioned there was some smoke coming out from the battery connectors. So he stopped and left it alone. After the main fuse blew, I was unable to start it at all, no cranking, no ticking, no nothing. I replaced the fuse and everything came back to normal until I start cranking it. It will crank but will not start. I tried jumping it with another car thinking it might be the battery, no luck. The starter seem to be working just fine, sounded the same as before but it will just not start the engine. Almost sounds like there is no ignition or something.
So does anyone know what will happen if the cable was reverse connected while trying to jump a vehicle. I thought the fuse breaking should do the job preventing any damamge to anything right? What should I check for? Like I said, everything was running fine when he drove me to the airport and back home. Any ideas will be appericated. Thank you
