The other day the Service Engine Light came on and the car began running very rough. It seems like it's missing on several cylinders. When the motor is cold it runs fine until it warms up then it gradually gets worse. I plan on getting the codes read but I'd like to see if anyone has any ideas here also. Thanks.

When first started, the car is in open loop, which means the car is running off pre determined tables in the PCM. After the car warms up, it switches to closed loop and tries to run off "strategy" based on sensor input. It could be anything from EGR to plugs or fuel delivery. Have the codes pulled and post back with results, also see if freeze frame data was logged and what it lists.
